The connection between John and Atlantis is one of my favorite things in the SGA fanon. And the whole 'Sheppard and feelings' thing, which they did touch on a little in the episodes, but I love how it's used in fanfic, especially the McShep kind (oh who am I kidding, it's pretty much the only thing I read. :D)
